Missing Phaaryl Megalith rewards

Finished Unique Phaaryl Megalith map, opened some of the runes for rewards, inventory got full and I've deciced to portal to hideout in order to clear up some space. Went back into my map and the remaining reward runes went missing.

I had to clear inventory before opening a single of the reward chests. After reentering the map, none of the reward chests was accessable anymore. Tried logout/login with no effect. Some of the chest-runes were lighened up, some were not, despite me killing all uniques. I also have completed the extra content of killing all rares before attempting the unique encounter.
